After having performed regular squats for the longest time, my knees are now strong enough to where I can do alternating squats.
Before beginning squats of any sort, I always bring my knees way up, one at a time, to stretch them, and then I squat all the way down onto my haunches and hold it there for about ten seconds, stretching and acclimating my knees.
So, for the last week I've been doing alternating squats. Stand with your legs straddled, just beyond shoulder width. Shift your weight to one leg and squat down on it and then push yourself back up. Shift your weight to the other leg and do the same. Go back and forth in this manner, getting a cadence going - back and forth, back and forth. It's crazy how I'm going back and forth, back and forth. There is more stress put on each leg than doing squats on both legs together. This can also serve as an aerobic exercise - pick up the speed and do as many as you can.
